I am presuming that the only thing changed was the fan and not that the firmware was reflashed. The things I would check are wiring and MOSFET issues. Check for a short on the negative lead of the fan to ground.

Not sure if this is your board but if it is, then the fan needs to be connected to the Controlled Fan connection rather than to just +5, for example.
